I honestly don't think I've ever done a flight through a flight assignment....Once the projected flight are in my logbook, how do I fly them using acars? I'm confused.

A flight assignment is just a flight you have reserved and placed in your logbook to fly at a later time. To fly it, simply fly the flight using ACARS as you normally would.

You can also use the "Load Draft Flight Reports" in ACARS and that will fill in the fields for the flight automatically when you are doing your preflight.

Also the great thing with flight assignments means that you are the only one that can fly that particular flight, so their is little chance of another pilot doing the same route at the same time, to me adds even more realism
