Looks like it's a terrain flatten issue. What scenery is this? It might be an issue of where the scenery layer sits in your FS scenery hierarchy. Try moving it toward the top. Otherwise, if it persists, the next thing to do might be to install Airport Design Editor (link) and open the airport using it's ICAO ID. Then you can create a flatten poly (reference) to take care of it once and for all. Sounds complicated but it's really pretty easy.
