When I transfer up to stage 3 aS first officer do I loose my stage 2 equipment ratings? Thanks in advance for your response.

No. Once you get a rating, you keep it forever. Also, when you switch programs there is no reason you can't fly the planes in the other equipment programs. ( As long as you are rated for the aircraft)
