I always set my fuel payload using the PMDG 738NGX FMC based on the calculations generated by PFPX. But when start up ACARS, it always declares a fuel and payload mismatch and wants me to set the fuel and payload using the FMC. (I thought I already did that?) I usually ignore the ACARS warning and so far I haven't landed on fumes and haven't landed with an excessive amount of fuel. Is it OK to ignore the ACARS warnings?

Yeah its fine, I always disregard the ACARS fuel loading messages/Errors. PFPX and the FMC fuel loading is more accurate too probs.

I've gone in and made sure my fuel and payload (Zero fuel weight) settings in the PMDG FMS match the values calculated in PFPX for the flight, but when I go to start my flight in ACARS it always finds some discrepancy in the fuel and the passengers/cargo. I just ignore the alert and continue with my flight.

I have always used Acars for determining how much fuel to load and never had a problem or been off by very much. Sometimes if it's a long flight against or with the prevailing wind I'll make a minor adjustment but usually it's just what Acars recommends and it works for me. And on a lot of different aircraft.

That's odd, ACARS doesn't actually check for discrepancies (and I'm not sure what it could compare the fuel/pax load against to determine there was one.) I believe it's just asking if you want to calculate and load fuel.
