First off, I don't know if flight simulator will allow you to install it on an external HD, secondly if it does, and you do it, you have to make sure that there is no way the HDD will ever ever get disconnected, or turned off from the computer, because then I garantee you will have problems out the wazoo with the computer not being able to find the game, files not working, Internet, all sorts of stuff.
